Kiran was born in a Saraswat-Brahmin family, to C R Rao and Uma Rao. Her father is a retired army officer. She comes from a royal lineage, belonging to the Wanaparthy family. Actress Aditi Rao Hydari is her first cousin; J. Rameshwar Rao, the former Raja of Wanaparthy state is the paternal grandfather of Kiran Rao and maternal grandfather of Aditi Rao Hydari.
Kiran married actor Aamir Khan in 2005. In 2011, they welcomed a son Azad Rao Khan through surrogacy. After 15 years of marriage, the couple got divorced in July 2021. Despite their separation, Kiran and Aamir maintain a strong co-parenting relationship.
